Need sewing advice for amigurumi

I've been crocheting for a little over a year now, and though clothing and blankets go great, I'm absolutely struggling with amigurumi. I can follow patterns fine when making all the pieces, but when it's time to attach them all, the whole project gets ruined.
For example, I was following this pattern for a voodoo doll toy, and all the pieces were fine, but upon trying to attach them, the body's connection to the head made it look like it had a much longer and looser neck, and the whole project felt woefully off-balance. I'm not normally a perfectionist when it comes to my work, but the outcome was bothering me so much that I abandoned the project entirely - so close to completion.
I genuinely can't come up with any idea on where I may have gone wrong or how to improve this, and this struggle is almost turning me away from making amigurumi entirely.
